Japan, 1988. An explosion caused by a young boy with psychic powers tears through the city of Tokyo and ignites the fuse that leads to World War III. In order to prevent any further destruction, he is captured and taken into custody, never to be heard from again. Now, in the year 2019, a restored version of the city known as Neo-Tokyo—an area rife with gang violence and terrorism against the current government—stands in its place. Here, Shoutarou Kaneda leads "the Capsules," a group of misfits known for riding large, custom motorcycles and being in constant conflict with their rivals "the Clowns."

During one of these battles, Shoutarou's best friend Tetsuo Shima is caught up in an accident with an esper who finds himself in the streets of Tokyo after escaping confinement from a government institution. Through this encounter, Tetsuo begins to develop his own mysterious abilities, as the government seeks to quarantine this latest psychic in a desperate attempt to prevent him from unleashing the destructive power that could once again bring the city to its knees.

Three young girls, Hikaru, Umi, and Fuu, are transported to a magical world called Cephiro during a field trip to Tokyo Tower. They are soon greeted by Master Mage Clef, who explains to them that they have been summoned to become the Legendary Magic Knights and save Cephiro. The girls are less than enthusiastic about this idea, and only want to return home.

Clef further explains that they must seek out the three Rune Gods to help them fight. He bestows armor and magical powers to each of them. They learn from Clef that High Priest Zagato has kidnapped the Pillar of Cephiro, Princess Emeraude. The Pillar of Cephiro has the sole responsibility of keeping Cephiro alive and in balance with her prayers. Without Princess Emeraude, Cephiro would fall into ruin. Hikaru, Umi, and Fuu must fight off Zagato's henchman and find the Rune Gods if they ever want to get back home. They soon learn that friendship and loyalty are the only things they can rely on in the crumbling Cephiro.

Yabuki Joe is left downhearted and hopeless after a certain tragic event. In attempt to put the past behind him, Joe leaves the gym behind and begins wandering. The first is the quest for the "Supreme Weapon". Cobra, his nemesis Lord Necron and other s of the Guild search for a fabulous treasure left by the adventurer Nelson who tattooed the treasure map on the backs of his three daughters.

The second, and by general consent most successful part of the series shifts the emphasis from space opera to the sporting arena. Cobra travels to the planet Ralou where the national sport is rugball. Cobra s the sport's premier team in a bid to uncover the Guild's drug trafficking operations.

The third saga which closes the series details the hero's confrontation with the Guild's supreme ruler, enigmatic both of name and personality, Salamandar.

Armed with their newly found information, Lupin, Goemon, Jigen, and Fujiko go back to “Drifting Island,” but this time they are followed by General Headhunter.
